I think in retakes the AFK timer should be made much shorter. If someone is afk for 30-45 seconds that's a long time in a round. People want to do their guns etc which I get, but I think people should be able to do guns within that time frame and then move on. I'm not sure how long the AFK timer is now but it seems like people can AFK through several rounds and still stay in the game. The retakes servers are popular and generally have people speccing waiting for a spot.

Also people can do guns when they die. That is the best time.

As it stands, the AFK manager moves players to spectator after being AFK for 60 seconds.

Here's a scenario for you:
Player gets killed seconds into a round. He's sitting watching the rest of the round, which could go on for over 30 seconds (bomb timer is 40 seconds). He has not moved so the afk manager sees him afk for over 30, almost 40 seconds already. Second round commences, and he is moved halfway into the round.

I think at absolute MOST I'd be comfortable lowering it to 45 seconds, but that gives almost no overlap for a brief period of being AFK. I've found that players greatly despise an over-aggressive AFK timer versus a more slightly lenient one.

Is there some way for the AFK timer to not be counting when you're dead?

I don't believe that's a feature, I'm almost wondering if that would be counterintuitive. If someone gets insta killed every round and they're afk, that could prolong them from getting properly moved.

I've lowered the AFK move timer by ~15%, and that's about as comfortable as I am in lowering the total move time.
